چکیده
These preliminary recommendations were made at the Tsukuba Workshop on Nucleic Acid Structure and Interactions held on January 12-14, 1999 at the AISTNIBHT Structural Biology Centre in Tsukuba, Japan. The meeting was funded by the COE program of the Science and Technology Agency, Japan and the CREST program of the Japan Science and Technology Corporation. The meeting was organized by Masashi Suzuki of the National Institute of Bioscience and HumanTechnology and Helen M. Berman and Wilma K. Olson of the Nucleic Acid Database Project (supported by National Science Foundation (USA) grant DBI 95 10703).

3DNA: a software package for the analysis, rebuilding and visualization of three-dimensional nucleic acid structures.
We present a comprehensive software package, 3DNA, for the analysis, reconstruction and visualization of three-dimensional nucleic acid structures. Starting from a coordinate file in Protein Data Bank (PDB) format, 3DNA can handle antiparallel and parallel double helices, single-stranded structures, triplexes, quadruplexes and other complex tertiary folding motifs found in both DNA and RNA stru...
متن کاملFree energy analysis and mechanism of base pair stacking in nicked DNA
The equilibrium of stacked and unstacked base pairs is of central importance for all nucleic acid structure formation processes. The stacking equilibrium is influenced by intramolecular interactions between nucleosides but also by interactions with the solvent. Realistic simulations on nucleic acid structure formation and flexibility require an accurate description of the stacking geometry and ...
متن کاملDesign of Biosensors Based Transition-Metal Dichalcogenide for DNA-base Detection: A First-Principles Density Functional Theory Study
The main function purpose of nanobiosensors is to sense a biologically specific material and the kind of sensing platform and doping engineering has been an emerging topic and plays an important role in monolayer molybdenum disulfide (mMoS2). In this paper, we theoretically reveal the electronic structures of mMoS2 doped by 3d transition metals. Furthermore, adsorption of nucleic acid [Adenine ...
متن کاملInfluence of a fluorobenzene nucleobase analogue on the conformational flexibility of RNA studied by molecular dynamics simulations.
Chemically modified bases are frequently used to stabilize nucleic acids, to study the driving forces for nucleic acid structure formation and to tune DNA and RNA hybridization conditions. In particular, fluorobenzene and fluorobenzimidazole base analogues can act as universal bases able to pair with any natural base and to stabilize RNA duplex formation. Although these base analogues are compa...
متن کاملBanach Pair Frames
In this article, we consider pair frames in Banach spaces and introduce Banach pair frames. Some various concepts in the frame theory such as frames, Schauder frames, Banach frames and atomic decompositions are considered as special kinds of (Banach) pair frames. Some frame-like inequalities for (Banach) pair frames are presented. The elements that participant in the construction of (Ba...
